You could try bit also; I've had issues with IE bit running instead of 64, even when 64 was launched explicitly. I believe, the JRE installer is simply not setting it. After following your advice to install bit JRE, it magically worked. Please do post it as an answer, so I can mark it as such.

There are certain websites that take advantage of the feature offered to provide a better experience or to actually just get work done. Anything newer just wouldn't work - big vulnerability. Both are a nightmare. Java for websites is constantly attacked and used to penetrate security on networks. Javascript is also a threat. Many unclean sites use javascript to push changes to the browser, hence still just as bad.
I am not trying to spit hairs here, both have their needs, both have potential security flaws. Flash is also can be a nightmare as well. Wonder if there is a way to enable java for only 1 website, and only 1 app only IE, and only for that 1 file sharing website, or maybe even just that one java applet. I believe you can, but I don't think it's as simple as a whitelist; though I will be the first to admit I've never tried it. You can set your security level or create a custom level.
Using the advanced security features you can expose additional options. But it may come down to only trusting certificates that are presented by the parties with whom you wish to have Java run.
Bryan Doe posted a good link above detailing some of the more advanced Java settings, you should give that a read. By the way, security settings for Java in the control panel is a user setting, not a system setting. So for handling these in a RDS setting we need a tool that makes settings on a machine level.. Not worth the effort. We will simply have to do an alternative. Someone at the main office will need to do the work, instead of remotely. The user can simply email the instructions.

I know this was a long time ago but for me to get it to work I tried the below tests with no success. The only way I got it to work was by installing both 32bit and 64bit versions of Java.
